The Acela is Amtrak's premium express train that operates along the Northeast Corridor, between WAS and BOS. It does not stop at EWR, so not an issue for your trip.
Yes, Business Class might be a little less crowded than Coach, but there is plenty of leg room even in Coach on Amtrak. If you want Business, and a $33 fare shows on your train on amtrak.com or on the Amtrak app, you can just go ahead and book it now, since all non-Acela Business Class fares are fully refundable.
Assuming that your flight arrives at or close to 4:00 pm, there should not be any running involved to get to the AirTrain station; probably about a ten-minute walk (and escalator or elevator ride) from the gate. Here's a sample of an AirTrain sign in EWR Terminal B. (If you're arriving into A or C, the sign will only look very slightly different.)
