You got lucky. It should've been two each way. You didn't have a connection, rather a stopover. The break in fare technically should've required a 2nd RUC even if you only spent a hour on ground between flights.
This is possibly the only benefit of the extremely manual and error prone system currently in place for agents to process certificates. I also got a "bonus" recently -- regular booking on the website, search results offered the broken fare (obvious in this case because the two segments booked into different coach buckets) and it was the cheapest. Website said "upgrade available" and I really only cared about the long flight but the agent cleared both using a single RUC.
However I would be 100% happy to trade "bank error in your favor" upgrades on shorter segments in exchange for being able to do self-service application of RUCs/GUCs on the website (provided it works correctly...)
