There is rhyme and reason, but it is opaque. S-class BOS-LHR will not always earn the same miles. You earn whichever portion of the fare is allocated to that segment. Post purchase united.com 'generally speaking' shows that correctly, but a number of things can throw that off. I have had $2500 attributed to a domestic segment and $500 to a TATL segment before ... these things happen and are close to impossible to predict before you purchase the ticket.
If you consistently book the same S-fare say BOS-LHR-FRA-LHR-BOS ... then you can expect to get the same PQP BOS-LHR
