Philadelphia.

Driving will take about 45 mins without traffic. The drive is pretty easy unless youre taking the 95 during rush hour.

Mass transit from Philadelphia is the SEPTA from the Airport to either 30th St or Suburban and then transfer to another SEPTA line (dont know the numbers) to the Amtrak station in Trenton. Should take about an hour and a half.

Mass transit from Newark, take the Airtrain and transfer to either NJ Transit or Amtrak to the Trenton Amtrak station. Should I think take about an hour and a half as well I believe. Maybe a bit more.

And I am not sure why you think EWR is closer. It's not. Philadelphia is closer and it's an easier drive.
