However, I would like some input is an onsen where we can book a family room. Where you can either have an onsen pool IN your room (best option) or you can book the onsen for just yourself.
Are there any recommendations?
Akizuki Spa Ryokan Seiryuan has a wonderful garden, and all six of the rooms have in-room Onsen (one room has an outdoor rotenburo.)
Onyado Chikurintei is in Takeo (Saga), and is also wonderful.

If you don't mind going a bit further afield, I would absolutely recommend Kurokawa Onsen. It's tops in my book, and has some of the finest (and most exclusive) Onsen ryokans in all of Japan, including Takefue, Gosho Gekkojyu and Yamamizuki.
