Yes if you were given a full fare difference upgrade then that should get the higher Avios and TP level. If it happens again, and you forget at ticket purchase, you can add it afterwards via Qatar's website (or RJ). And if you forget to do it there, you can add it at OLCI. And if you forget to do it there, you can get check-in to add it to the booking. But the retro claim process - which may take a month to be processed - should do the needful. Keep your boarding pass safe in case that's needed.
