You would normally add your BAEC number to the Qatar booking at the time of purchase. If you didn't do this, then in My Executive Club / Claim Missing Avios / Submit a BA Partner Claim (left box at the end). I know know it's TPs that you want but TPs and Avios are processed together.

I don't think you get anything extra for the upgrade.
