What RangerNS says is correct. You will end up going though customs and immigration upon landing, even if you are connecting. There are no secure connections in Canada or the USA. You always clear immigration on your first point of entry.

It looks like there are no scheduled flights between 01:00 and 06:00 so I wonder if YYZ actually closes that area to clean it and kicks everybody out.

What you do is your decision, but personally I would have a rapid antigen test one day before you travel to YYZ and be ready to get a hotel. As I mentioned there are some affordable options not that far away.
