She agreed that this was a glitch in the system and had me upload my vaccine card in the "negative test" field and then someone in whatever department verifies documentation approved it while I was on the phone. All was resolved in about 20 minutes, so big thumbs up for that!
Now we have a second problem in that we have to complete an entry form for Spain and get a QR code. However, the form for Spain cannot be finalized and the QR code issued until all fields are complete, and that includes a seat number on the Lufthansa flight. And since we are in economy on that flight, we can't get seat assignments until check-in. So it looks like we'll have to check in at the airport in anyway.

I went through the same process recently. I was trying to do online check-in and needed the QR code to complete it (this was on Air Europa not United). I ended up making up seat numbers and uploading the QR code to check in and receive my seat assignment. I received a confirmation email from the Spanish registration site, and it included a link to edit my information. I changed my seat number to the actual one although I don’t think anyone would have noticed or cared if I didn’t.
I am NOT suggesting anyone lies on gov't document. However, Spain has no clue where you actually sat on the plane and uses it for contact tracing purposes only. They'd notify the entire plane if someone tests positive vs. just the two people in front or behind (I think). You can enter any data you want for your seat assignment to get the QR code. Feel free to update it later to the actual seat you flew in. But, those are subject to change at the last second as always and you are not obligated to update it should LH in MUC decide to move your seat due to "operational reasons". Make a best effort is sufficient here.
