We'll have a short layover in IST (3 hours) ATH-IST-[USA] where I assume some of that lST layover will be taken up by going through security and immigration?

You wont go through immigration unless you are on separate tickets. Hopefully from ATH you will not need to do security either so long as you take the transfer route after getting off the aircraft. The business lounge may be less busy.
