You can do it all together when you choose 'Book and Upgrade' on your BAEC search homepage, thought this can throw up nasty pricing.
You can also select 'Upgrade using Avios' after you have booked, in your Manage My Booking page.

Neither of these will be available for use if you plan to use a voucher. Your only option will be the telephone lines I'm afraid. I got through easily at 8am yesterday morning, and again this morning, if that's any help.
