Initial thought was that since the fights have the same flight number both directions and these are same day turns which is causing the error. For example, SAN-JFK is AS180 and JFK-SAN is also AS180. So, I'm waitlisted for the outbound AS180, but not the return AS180. The reservation with both legs showing I'm waitlisted has different flight numbers for each direction. And, the reservation mentioned in the OP showing neither leg has now added the waitlist to the outbound leg.
I have the same thing going on with some same-day turns. If flights there and back have the same flight number, the web site and app aren't reporting 'Waitlisted for First Class' for the return. (I also spent some time with an agent and supervisor about this yesterday; they could see me on the UG request list on their internal system, just like you said, but not through the customer view. They submitted a ticket for it as well.)

But when I checked the flight status for a next day's flight (https://www.alaskaair.com/flightstatus), I could see myself on the UG waitlist. The app also showed the waitlist about an hour before check-in time, and I could see my LLL/F name there too. Three minutes after check-in, I was upgraded. So it looks like it's indeed a bug of not displaying 'Waitlisted for First Class' for the return leg of a quick turn-around itin with the same flight number both directions (and maybe some other variations on that theme).
