I would say there is a reasonable chance that it will be possible to transit between airports in September. However, 3h 35m between the two airports is not a lot of time. I would not feel comfortable with that connection, it will certainly be rushed. JAL does not have a Jakarta to Haneda flight, Garuda and ANA does seem to have, but the question would also be will the full capacity return to the schedule by September.
