For an early morning flight, if you're already in Manahattan, consider staying on the east side near a bridge or midtown tunnel. We stayed at 50 Bowery this week for that reason. 25 minutes to JFK at 5 am. Not going to do a whole lot better at any of the airport hotels, including the new Hyatt Regency (from which you have to taxi or uber, since there is no shuttle).
The only time I stayed in a hotel near JFK was was about 20 years ago or so. I bought I think some beers and water at the gas station opposite which was the scene of gunshots five minutes later. I stay in town these days or don’t bother with overnight connections there.
