TWA hotel gets absolutely awful TA reviews.

For an early morning flight, if you're already in Manahattan, consider staying on the east side near a bridge or midtown tunnel. We stayed at 50 Bowery this week for that reason. 25 minutes to JFK at 5 am. Not going to do a whole lot better at any of the airport hotels, including the new Hyatt Regency (from which you have to taxi or uber, since there is no shuttle).
