For what it's worth, I've just overcome this issue by completing another SptH application by adding a 0 in front of my passport number (all other details exactly the same) and I received a new QR code and email and the email didn't have any paragraph telling me I shouldn't travel. I guess it must be some random software code in their system that sends out that advice without cause from time to time.
How far before your trip did you apply?
I am flying into Spain in just over 2 weeks

edit, I started my form, and now know it cannot be completed until within 2 days of arrival
