Also, looking at ExpertFlyer, there seems to be a married segment or similar issue with respect to J class for an itinerary I’m considering. For example, IST-SFO shows J4 but AAA-IST-SFO shows J0 for both segments. Does that mean if I booked the longer trip, I’d be able to upgrade the IST-SFO segment or not?

Usually, married segment "J" availability doesn't matter when upgrading with Miles&Smiles miles but can't comment on how the logistics work for UA MileagePlus upgrades on TK.
