Indeed. Just make sure that you satisfy the requirements listed on the FB website that you linked:
Earn Miles and gain XP on flights marketed as Japan Airlines (JL), Japan Trans Ocean (NU) and operated by Japan Airlines, Air France, J-Air, Japan Air Commuter or Hokkaido Air Commuter as per the earning scheme below.

Earning Miles isn’t possible for:
  • Tickets with a booking class not mentioned in the earning scheme below
  • Reward tickets (tickets booked using Miles)
  • Flights between France and Japan, using a ticket with one of the following booking classes: H, K, L, M, V, S, O, G, Q, N
The distance:

The distance is the number of miles between the origin and destination of your flight (not the Flying Blue Miles). Japan Airlines applies a minimum mileage of 500 miles on a domestic flight and 750 on an international flight. For example, flying 274 miles one-way on domestic Japan Airlines in A booking class as an Explorer will get you 500 x 70% = 350 Flying Blue miles.

  • First Cabin––F, A: 150%
  • Business Cabin––C, J, D, X: 125%; I: 70%
  • Premium Economy Cabin––W, R: 100%; E: 70%
  • Economy Cabin––Y, B: 100%; H, K, M: 70%; L, V, S: 50%; O, G, Q, N: 20%
Domestic flights:
  • First Cabin––F: 150%
  • Business Cabin––J: 100%; I: 70%
  • Economy Cabin––Y: 100%; A: 70%
