No credit for partner flight unless booked through KLM / AF?

I have two JAL flights booked in J class through Alaska. I decided to credit the flights to FlyingBlue and submitted the boarding passes. The first credited, but my claim for the second flight was denied for the following reason:
It is only possible to earn Miles on flights that were initially booked with and operated by a SkyTeam member or a Flying Blue partner.
For the avoidance of doubt, there is no Alaska FF# on the boarding pass. The flight is otherwise eligible. I was not able to find any language regarding this restriction on the JAL earning page.

Is it worth escalating the matter or submitting the flight again in hopes another agent will pass the credit through? Or should I leave this alone and be grateful I got credit for one of the flights?
