To answer my own question, I was prompted to enter my FF number at check-in — it was NOT in the system, and after doing so, all seats were available to me without charge.
However, the boarding passes issued immediately after choosing better seats turned out to be for the original seats I'd chosen at the time of booking when the system thought I was a general member
