The current JFK AirTrain fare is $7.75, not $5.00. The fare is collected only when one passes through the fare-gates -- whether entering or exiting -- at Jamaica or Howard Beach stations. It makes no difference why you are going through the fare-gates; there is no exception for long-term parkers.

Edited to add: Apparently there is an exception for long-term parkers at Howard Beach, as they do not need to pass through fare-gates. See Post #7.
