It depends on where in NYC you live. If you are in Queens, Brooklyn, the Bronx or Manhattan (Harlem and above, or the east side), I would suggest Delta or (if you want terrible service or massive delays) AA/JetBlue. If you are in the rest of Manhattan (west side or south of midtown) or that other borough, United might be the way to go with easy access to EWR.
JFK T4 (Delta terminal) has a very nice Centurion lounge, while T5 (JetBlue) has no lounge at this time.
I like to say that Delta is my preferred carrier, but I will generally take whichever non-ULCC is cheapest out of LGA or JFK. Lately that has been Delta, JetBlue, and Alaska Airlines.
