Conclusion
Both ANA and JAL are world class carriers (underrated, in my opinion) and flying either airline domestically within Japan is definitely an enjoyable experience.
While I am still completely split down the middle when it comes to their international first class products, I do have a slight preference towards flying JAL domestically. Perhaps its due to my familiarity with the product having flown over 40 domestic JAL segments in the last decade, but I have a hard-to-articulate view the overall JAL experience simply feels more premium. I prefer the ambiance of the JAL's lounge product (even when comparing the regular domestic Sakura lounges to their ANA equivalent), feel the presentation and quality of the onboard catering has a slight edge, and prefer the domestic F seating on JAL. Also, the Class J upgrade option on JAL is a nice backup when F upgrades aren't available (additionally OneWorld Emeralds can pre-selected preferred seats in Y, unlike Star Alliance Golds traveling on ANA). That being said, ANA also has a few specific advantages (glassware in F, better alcohol selection in the lounge, and more international widebody aircraft currently plying the domestic routes).
At the end of the day, I wouldn't hesitate to fly either carrier domestically. Bottom line: if you have the opportunity to fly either ANA or JAL on these very short flights in domestic first class you're definitely in for a treat.
