I had to HUTA a few times to get it to happen. One person on the phone told me they had to cancel my booking and rebook a new F ticket the whole way to make it happen. They then said that would require waiting on the miles to refund to my account which could take time and in the interim the award seats would only hold for 72 hours and the miles could take 5-7 days and I might lose my seats. Another CS agent said that it wasn't possible at all (I think he didn't understand what I was asking). One did say he could do it but it would take a back office and he put notes and that it would only be 2 days (I waited 5 days and it never went through). An additional call resulted in my ticket being changed to a way I specifically said not to make a change.

After all that I sucked it up and paid the separate upgrades and was frustrated. When I received the email for feedback on my CS call I typed out what happened and how I believed the answer was possible. A few days later a supervisor called me and said it could be done and he was taking care of it. I then had my tickets booked in F the whole way with the balance of the miles now in my account (32,000). Of course now I wish I didn't move the extra AMEX points over as they are now stuck in Emirates, but it is still nice that they corrected the issue.

The point of all this is that as thijsseh said you need to insist and not give up as it can be done.
