Well, this is a new one. I had checked my YVR-YYZ-YHZ flights tomorrow (Friday), and it seemed to work, But now I am seeing the following message:

Sorry, your check-in for this flight has not been completed! Please contact customer support for assistance.
So I called the SE line and the agent said that every passenger he has been talking to who has attempted check-in in the past 30 minutes or so has exactly the same issue. He said that there's been no explanation and to try checking in with an agent when I get to the airport.

I'm not too concerned, but this sure is wonky. Maybe an overnight update that failed? Suspicious that the problem arose at almost exactly midnight Eastern.

I'll add this to my growing list of queries (like the seemingly odd e-up order on AC104 tomorrow) when I see the Concierge tomorrow.
