I cant speak for Lufthansa, but had a similar problem with Swiss. after a few tries it finally accepted my documents, but then emailed me saying they were not sufficient (I DID submit everything they asked for)....at check in it all turned out to not be a problem at all, the guy looked at my vaccine card and entry form for Switzerland and that was that.
