You should have free seat selection. Is your frequent flyer number showing in your booking?
It sounds like the system hasn't recognised your status.
Although I've not flown from SOU, I've flown CityFlyer on its BHD, MAN (a few years ago) and LCY bases and never been asked to pay to select a seat
