I too have through checked from AS revenue to a Partner award. Just keep in mind that the agents in LAX, PDX & SEA are probably a little more accustomed to doing it than SAN. I would allow a few extra minutes. They only required the record locator of second PNR in my case.

My itinerary was LAX-SEA-YVR on AS & YVR-JFK-HKG on CX. With the two PNRs interlined, the CX flights showed in my AS PNR.
