If you go through the public system testing is free in Japan. But then only people with symptoms get tested as is the current flow in Japan. If you want ti get tested in the private system you have to pay, most of them are surprisingly expensive, but there are options to find reasonably priced tests.
If by "private system" you mean going to a private doctor and using national health insurance, then it is only ¥1,700 for an antigen test. I would expect a PCR to be not much more, but they won't do that unless you have real symptoms. Getting a PCR for travel is pricey, ¥20,000 and up.
