It doesn't matter that the companion is on a separate PNR but rather that they're ticketed in a different cabin. Agent was correct in that you cannot add them to the upgrade list, for the elite companion seating and upgrade benefits you must be in the same cabin.

From a systems perspective, AA's computers would have no idea how to sort the no-status companion on the upgrade list because the elite member is not also on the list.
