I think part of this is
(1) streamlining operations
(2) give the flight connecting routes out of SFO
(3) work with AA schedule on route
AS and AA may be partners, but it doesnt seem like they have coordinated schedules and connections much yet. And if they have then some of it makes no sense to me at all.
