Tokyo Station is terrible to change at, as the NEX tracks are at basement level 5. It is quite a trek to the other trains.
Depending on when the limo bus to Conrad runs, that plus a quick taxi ride may be the best. Though once the limo bus schedule gets normalised again, I wonder if MESM won't get a stop. The Prince Park Hotel, or Roppongi Prince Hotel could probably also be options to add a taxi ride to. But check the schedules carefully, as you don't want to pick a hotel that is last on the route with 5-10 stops before.
