Can you earn points on hotel stays that are booked and paid for by you in two different hotels (whether same state or different) at the same time?

Long story short...I'll be moving to a monthly rate at the current hotel I've been staying at long term. In addition, I travel most weekends and/or travel during the week to alternate locations and stay at Marriott's there. Do I jeopardize my earnings for the monthly stays by having intermediate short stays in the same time period?
