Does your employer require you to pay with a company card or can you submit expenses for reimbursement? In the future, you could pay yourself and only request reimbursement of the main charge and not the upgrade fee.
In the past (pre-Covid) I have been able to have an agent split the charges between two cards for a situation like this. I checked the car in and had them close it out, and then went to the desk inside and asked to have the upgrade fees charged to my personal card. Usually not worth the trouble to me, but it has been done.
