Mainline? Don’t know. Wikipedia cites “Delta Corporate Stats and Facts” from 2015: “The airline, along with its subsidiaries and regional affiliates, including Delta Connection, operates over 5,400 flights daily”.

9,999 flight numbers should easily cover that. As stated, perhaps the codeshare numbers are the issue.
