AC now has 8 boarding zones, so the website is definitely out of date. It's possible that preferred seats no longer qualify for Zone 3.
You should probably write in to AC via the web form to point out that you didn't receive the benefit that you were promised by AC via the website. They may offer you some goodwill compensation, and perhaps it will prompt them to correct the website.
