I had one do something similar the earlier this week. After my eUpgrade window opened and the upgrades cleared I checked the app/website and the cowtool and I was showing as booked in both my original class and upgraded-J on 2 of 3 segments. Trying to select seats on the website gave me the spinning arrow when trying to save the changes. Just before I was about to call and sort it out, I checked again and I was back down to Y and my eUpgrades credits had been returned. I reapplied my eUpgrades and they cleared without issue and I was able to select & save seats. Everything looks correct now in the app/website and cowtool.
