Yea the 48hours "grace period" after the toll to make 1time payment really only is if the car has not been registered to the toll authority, before fasttrak sends a bill to the owner.
But all the big rental companies have registered all their fleets now via these toll companies so the toll is immediately paid. They say to reduce paperwork and fines, but of course also to make profit /pay the salaries of those folks; the end result is to the detriment of the customer as there is no 48h grace period.

I suppose if fastrak kept that 48h grace period open to do 1timepay even if the car has a registered payment account, that would be a policy that helps the rental customer, but someone has to pay for that extra complexity. I dont necessary fault the toll authority too much for taking the payments immediately if there is an established good payment account on file vs having to float it unpaid for 48hrs for potential 1time payments (that may then bounce or get disputed etc etc.).

I suppose maybe that is also due to a glitch in bayarea fasttrak if it was intended and should've held for 48hrs, that would then be an issue you take up with the toll authority
