The fasttrak has already been paid by thrifty.

Tthe dispute form is more for the scenario like you paid at the booth and you have your receipts but you were incorrectly double charged through a quirk.

Signing up for fastrak after the toll already happened doesnt work because the rental car company already registered to pay the toll if you did not make arrangements. So nothing is charged to your card since it was already paid by the rental company

Unfortunately in covid times where there is no boothteller, you need to be extra pre prepared for this scenario and make arrangements. By the terms of your contract you used their convenience, so you will be charged for it. I suppose you can make a case out of it or ask for goodwill.
