This does not include the bonus 25%. The elite bonus is added at the end of the month - so the good news is that it will apply to all miles flown in the course of the month you qualified. So, yes, both segments will get an extra 25%.
Not sure about the 5000 you mentioned - if in doubt call the bmi service centre - but wait a while, as it often takes a few weeks for partner miles to post.
