Why didn't you just check it all the way? Even on two seperate itns they can route your bag. They just need a confirmation or ticket to be able to route your bag. I've done this a couple of times when it was just easier/cheaper to continue on what I had booked and then right away start on new ticket. Gotten strange looks before, but never have had a problem.
