The way that it worked when we were there is that the passport control lines were very quick for both the non-Schengen booths and the biometric gates, which had separate queues. We then went to baggage claim (again, quick), and then there was one very long queue for entry checking, wrapping around the baggage claim area, with no separation for EU and non-EU.
