You will need to clear immigration at MUC as this is your point of entry into Germany. The MUC->BER flight is "domestic", so will board from an area of the airport that is past immigration control. This would be the same if you booked both flights on the same ticket.

As you bought separate tickets, then yes, you will need to proceed as you described. Arrive in Munich, and then check in for the flight to Berlin. Since you mention baggage claim, I guess you are checking a bag? This is likely your limiting factor. Checking a bag onto your MUC->BER flight must be complete 60 minutes prior to departure. So you have really 1 hour to get off the arriving flight, clear immigration, wait for your bag to come off the carousal, walk to the departure level, and get your bag checked in. Munich is a pretty efficient airport, but that may be pushing your luck.

2 hours is doable, but has risk. Hopefully your AA flight arrives early and your bag comes out quick. Just to be sure, you are aware that if you miss the connection, neither AA nor Lufthansa have any obligation to assist you in getting to BER?
