The problem is that these days flight changes seem to be more common. If your Crete to Ath flight is delayed severely or cancelled, then you will be on the hook for the Qatar flight and any change fees to change the Qatar flight.

Are there any other flights fron Crete back to Ath after your proposed flight ( which would give some comfort)

With checked bags you would probably have to pick them up and meet the Qatar check in deadline.

When are you planning on going.

I would summarise that most of the time it would probably be ok but it could be costly if you are delayed.
