2) I know JetBlue and CapeAir have a codeshare agreement. I didn't see a way to include my TrueBlue number when booking the CapeAir flight. Is there a way to add it in after the fact?

Obviously weather will change all of these perfect assumptions, but I'm aware of that risk. Just wanted to minimize travel time the best way I could.
You will not have to clear security again as Cape Air gates are a "subset" of Jet Blue.

Unfortunately, Cape Air flights do not get any credit whatsoever with Jet Blue beyond a codeshare agreement; even if you could somehow have your number linked to the flight, it would accomplish absolutely nothing.
