I had virtually the same situation last month, BDQ-DEL-EWR on AI, followed by EWR-ORF on UA on a separate ticket. AI checkin staff at BDQ would not through-check to ORF.
I had to collect bags and re-check at EWR (albeit right next to the connecting bag dropoff vs regular checkin area). Unfortunately in my case it cost me $150 since I was allowed 3 bags on AI as a *G, but UA Gold domestic allowance EWR-ORF was only 2 bags.
I'd chalk that down to small station - BDQ (hence less skilled/knowledgeable staff) but more importantly - you're traveling with above stated allowance. AI is not going to collect baggage fees for a separate UA ticket!
I've checked in both ways (UA - AI) and (AI-UA) several times over the last several years without issues.
