Might I suggest a meal at a Ryokan or have the Ookamisan or hotel concierge book you a "set" lunch or dinner in Kyoto or Nara. Nara might be nice for a lunch(but I have never had this option there), Kyoto for dinner might be less challenging than Ginza(due to the huge number of tourists ) . I am sure the price will be the same at the higher end establishments. I don't want to sound stand-offish , and I don't know your Japanese ability, but part of the Ryotei experience will be lost if you can not understand the language or know what food you are eating. If you are staying at a Ryokan in Kyoto you will be able to experience a kaiseki meal as part of your stay(this you probably know) ! I personally (I have been here 14 years now) would not go out of my way to eat at a Ryotei unless someone else was paying. I really don't think the value is there vis a vis cost. Tokyo and I am sure Kyoto have terrific Japanese "course" restaurants which I am sure you will enjoy. Again your concierge would be a point of reference. Also for a little local flavour you might try an Izakaya or Yakitori pub.......people always have a great time at these places and you never know when some strange dish or drink might appear un-ordered on your table for you to try! This is where the "real" Japan goes out to dine !
