A travel agent can book many different rates so it'll depend on what kind of deal this is.

Generally speaking third party consolidators or OTA bookings such as Expedia or Orbitz are not eligible to earn both points or on-property benefits. However TA's can also book published rates directly with the hotel and those are eligible. Local promotions often have exclusions in the rate as well (see the Bangkok local rates thread at the Marquis).
