If I have understood correctly, in the case you have outlined as OP, the questions raised are:
  1. Will my point of departure (IST) be accepted upon entry into ZA if it is on the list of safe countries?
  2. If I transfer at LHR will IST still be seen as my point of departure or will it be LHR?
  3. If I enter UK on my "transfer" because I am on two separate tickets and I need to collect and re-check baggage will UK be seen as my point of departure?
As far as I can make out we are facing a situation where access is right now based on point of departure and it has nothing to do with passports. This has been stated pretty clearly by ZA in their announcement recently.

Given your situation in 1-3 above there does not seem to be a definitive answer as to what is your point of departure.

That said, there has been some discussion about how one could prove to ZA authorities that one had been in a low-risk country for ten days prior to departure. I believe a passport of a safe country with no stamps in it evidencing the contrary would satisfy them.

This is why I have booked an alternative flight originating in Germany (currently safe country) and why I shall use my German passport for this trip.
