I don't thoroughly understand how the codeshare thing works. It seems to me that if I fly AA vs CO the miles will count towards MVP/MVPG status on the AA flight but not on the CO flight, right? Will I still get AS MVPG bonus miles on AA? What about free upgrade to FC? If I am allowed to do this can I do the MVPG comp additional passenger FC upgrade too?
AA flights will earn you elite credit and elite bonuses (if you qualify) as long as you give your Alaska FF number. Flying CO earns you straight miles, no bonuses and no elite credit. All is explained on the AS websiste here:

You will not get free upgrades to first class on AA based on your Alaska MVP/MVPG status. As an MVP/MVPG you will get free upgrade coupons for domestic NW flights that sometimes work.
